I'll be using metal roofing in my storage shed and want to incorporate a clear panel to let in natural light. Unfortunately, there are some neighborhood rascals who are keen to toss rocks.
With that in mind, which material would likely hold up best - fiberglass, poly or other?

Fibreglass is probably the most flexible and economical however it does not let as much light in and it fades faster than the others. Some of the double wall Lexan type products are quite good however they do not match the panel profile.
Depending on the type of metal roof panel, going for economy, I would choose an economical panel that matches the profile and is readily available.
