My 1940's Cape Cod house currently has two asphalt shingle layers over 1 wood shake shingle layer. Do all layers need to be removed and what are my options? Also, I would consider metal if not to expensive.

You are at the max right now. Any re-roof after this will require removing both courses of shingles.
Technically speaking, there are several metal manufacturers that say that you can go over multiple layers of shingles but I personally do not prefer it.
Metal is a great option and really not that expensive if you figure in the lifecycle costs of the roof.
