Nail holes in metal roof from installation? ?

We just had a new metal shingle roof installed over the entire house and the installer said that leaving open nail holes which puncture the metal shingles, the waterproof underlay and the plywood sheathing is normal. He said that there is no need to try filling them as it would take a long time and isn't necessary. Wouldn't this leave the roof suscetible to rot from dripping rain and melting snow?

Are these perhaps from where roof jacks (scaffolding) were attached? I would indeed suggest sealing over the holes in the panels. There is not much you can do about the underlayment holes.
