I am having a hard time figuring out the best way to install transition metal on my roof. The main deck is a 12/12 with a 4/12 dormar. I think bring the metal on the 12/12 up under the overhand of the 4/12, install trans. metal then bring the top piece down on the transition then go across. But the transition metall would be sandwiched between the 2 corrugated panels. They wont mesh well and Im afraid of it not looking right. Any suggestions?

This sounds correct. Just make sure that you keep things so that a positive pitch is maintained on the transition flashing.
