if I install a metal roof myself (and I do have the experience to do so) the manufacturer has told me that if it is not installed by a certified installer then NO warranty is in effect. Do you know if this is true?

Some systems are sold with a specific warranty around a trained installer program. There are a considerable amount of other metal roof systems out there that are not encumbered by this clause. Check out the list of member manufacturers and select a product. Hope this helps.

I plan to install a stone-coated steel roofing system on my home. Should the manufacturer's warranty include (1) incombustibility of the base steel of the panel; and (2) the integrity of the surface coating of each panel against (a) undue deterioration and (2) perforation as a result of being struck by hail stones of a specific size?

It's nice to see a question on products that we manufacture (although we prefer to call it "granular" coated.) As an association we must be careful when talking about warranty or price issues.
Any of these systems that are manufactured in North America are based on Galvalume or Galvanized steel substrate which is recognized as being non combustible by the building codes. In certain situations where you request a roof over existing materials you should ask to see their product approval reports on fire ratings of their assemblies and talk to your local building official to see what is required in your area.
These product approvals specifically an ICBO-ES has a requirement that the coating be tested for integrity where they use a salt spray and humidity chamber to age the coating. As well they have a requirement for ductility where they put it through a chamber of UV and humidity cycles, designed to age the product to see if it gets brittle and crackes etc. If a product has an (ICBO-ES) product approval then you can be assured that it has been tested and passed the first three questions that you have.
Next is that there is a UL test for hail called UL-2218. Ask the contractor if his products carry a rating, a #4 is the highest and in some areas of the country you will receive an insurance discount if you install one of these roofs.
Last is never by a product based on warranty. Choose a system to meet your needs, then use the warranty as protection.
Obviously your existing roof has failed. make sure you identify why and ask the contractor to correct any problems with a new, permanant metal roof system. Interview the contractor, get referances and check them out.
