Chimney roof penetration problem

Iam a metal roof contractor with a difficult problem. We installed standing seam roof over a ten inch SIPS roof. the roof has a 16inch od 12 inch id class A chimney running through it. the problem occurs after rains there is a slight amount of dripping that occurs from the interior side of the stainless ceiling cover plate. This is 4/12 cathedral roof. the dripping is very minor with dirty water. I have inspected,caulked the roof flashing several times,but to no avail. I am planning on replacing this flashing,but I have concerns about condensation with a 2 inch airspace between the Sips and the pipe,any ideas?
