You will want a skylight that is on a curb and that way you flash it pretty much the same as a chimney. Todd Miller

Most of the better skylights are self-curbing meaning that they sit on a raised platform, usually 4 - 6" high. This is in contrast to a flush skylight which sits right on the roof and will not work so well with metal roofing. Flashing on all sides will go up the sides of the skylight and under the cap. The flashing on the top of the skylight should extend upward under the metal roofing by 18" or so. The flashing on the sides will extend under the metal roofing as well and, with horizontal metal roofing, will drain out from a lower course. The flashing on the front of the skylight should extend down on top of the metal roofing by several inches. Your metal roofing manufacturer should be able to provide instructions particular to their product. If they can't, then look for another manufacturer. Todd Miller
