We found a home that has metal roofing installed over asphalt roofing... there are 17! Yep 17! existing skylights installed. The contractor simply cut a rectangular hole in the roofing and installed over the chimney and skylights... then siliconed around them... obviously this is not correct and leaking appears to be taking place along with condensation and some broken seals... what should have been the correct installation method... All new flashing?

Actually, it would be nice if the skylights were up on a higher curb. Then you could flash down their sides and out over the roofing. Also, on the uphill side, a large flashing should go across the top and extend up the roof and under the roofing.
