I recently had a new metal roof put on with the screws in the flat areas. My neighbor saw it and said that the screws should have been put in pre-drilled holes in the tops of the ridges because it has been discovered that the flat area installation will leak within 3 years. My screws do have the cap and rubber type washer. What are your experiences. Thanks.

First and foremost, I would contact the manufacturer of the roofing if I were you.
However, in my experience, the biggest "no-no" in this area would be to install the screws down in the small, pointed "valley" between two V-Ribs. Installing them in the larger "flat" areas of the panel profile is considered acceptable by many in the industry.
