i am installing a snap lock alluminum roof and the chimney needs to be cut into and counter flashed. i plan to use the same alluminum that the roof panels are so that the flashing will match the roof.is there any way that the alluminum counter flashing will corrode against the brick chimney?

In most environments, this actually is not a real big risk. However, I would suggest, as best you can, isolating the two by either coating the covered masonry with roofing cement or running your underlayment up the masonry the entire distance behind the aluminum. Todd Miller
