Generally, this is flashed with matching metal and, before that, the underlayment is handled carefully. The flashing will usually go up under the higher roof and out on top of the lower. This can be done successfully but please follow my word of caution and do not buy materials from companies which cannot provide good details on this sort of thing. That will be only further proof that their products are likely not intended for residential application.
