I have a 1918 vintage home with vertical panel metal over cedar shake. I have not had any leaking as yet but there are pencil lead size holes and seam rusting that is visible. Is there a paint that will seal the small holes and prevent further rusting or do I need to strip the roof down to the rafters and start over? If so, at what point should I start?

There are various metal roof restoration systems (do a Google search) that usually invole elastomeric coatings. I cannot vouch as to whether they work. I think that installing them over what you have successfully will be tough at best. If you decide to replace, you will need to select what your new roof will be and then contact the menufacturer and see what their requirements for installation will be. You might be able to just strip down to the cedar shake, especially with some of the more textured metal roofs, or else go down to the rafters and install decking and new roofing. Todd Miller
