I'm seriously considering a copper roof, but I'm concerned about staining from run-off. Part of the roof will run down to a deck. Below the deck will be walls with stone vaneer. Will the run-off from a copper roof stain this stone and the deck over time?

An experienced sheet metal person may be able to create flashings which would help re-direct the run-off.
Yes, the run-off will stain the stone and, as for the deck, it will cause streaks there as well though they may be clean streaks as copper ions will kill the fungus which normally stains decks over time.
There are steel and aluminum roofs available in painted finishes to look like copper. That might be something worth considering as well.
