We live on the coast of Florida where there is a lot of salt air. Most of the metal roofs that we have seen have rust coming where there has been penetration in the roof. Is this inevitable?

Exposed steel will rust. However, today's quality coatings and quality fasteners can delay that process tremendously. There is a chance that some of the things you're seeing are actually poor quality flashings which were used and are not related to the metal roofing itself at all. You can also consider rust-free metals such as aluminum and copper.
