I am building a new home with a metal roof - either 12" standing seam or a cutom 4 rib type. One of the contractors we got a bid from on roofing said he will not install any skylight in a metal roof because "they always leak" He also told us if we wanted skylights we should plan on an asphalt roof. Is this more of an issue with a metal roof?

Metal roofing has been around longer than asphalt shingles and it sounds like that contractor is limited in skills. Onceyou choose a system and contractor, always get referances on similar projects and "check them out".
While there are a number of low budget skylights that are self flashed and designed to be installed in an asphalt shingle system, skylights should be mounted on curbs, especially in any climate with heavy rain or snow. Each manufacturer has proper details for installing them, so once you choose a roofing material, contact the manufacturer for their recommendations.
