There are many types of metal roofing profiles and systems and they some have idividual specific details so contact the manufacturer and get their recommendations. One does need to know the properties of the metal roof system as some float and some don't.
There are a couple of products made out there that are a flexible metal boot that can be post applied over the sheet and stack and stich screwed to the roofing.
The old method is to lay the lower panel first to a point above the stack, then instal a metal jack flashing and then install the upper sheet over to a point half way minimum down the stack. This is called "pan" flashing and is very similar to asphalt shingles in detail.

I am building my first home, and have opted to go with a metal roof, that I have already installed myself. I have come to a point where I need to run the vent for my sewage, and am not sure how to proceed. What is my best option for running my stack? Is there a method that allows me to drill through the metal, and install above the roof? What materials do I need? Thankyou for your time.

This depends largely upon the type of metal roof you are installing. Quality metal roofing manufacturers will have instructions on how to do pipe flashings with their systems.
If you cannot locate anything, try doing a Google search for "metal roof pipe flashings" or "Dektite pipe flahings". Dektite is one such brand name of a flashing which might work for you.
