
While it is preferable to have the flashing go behind the siding, if they have cut the flashing to match the clapboards and then sealed it, that would not be unusual.
Is this an acceptable installation of a standing seam metal roof for a dormer window?
We are concerned of water penetration during a rain because it is not placed under the siding.

Unfortunately, they did not cut the clapboard; but built up the metal flashing on top of the siding and filled the gaps with silicone sealant. On one of them there was close to an inch gap they filled with sealant.
Here are some photos of other parts of the roof where it meets windows. All flashing is place over the siding with sealant.
