Should the copper or can the copper on a cupala be coated with anything to keep the run off from getting on the metal (steel) roof to prevent staining?

I would avoid this run-off situation as it will result in some streaking. The amount of the streaking and even potential damage depends upon the type of coating on the surface of the steel.
As far as coating the copper, there are coatings you can apply to copper to try to protect it but, frankly, they are very problematic and difficult to maintain.
You might consider a steel roof in a copper painted color for the cupola to avoid this situation.
