You need to have properly designed transition flashings and your metal roofing supplier should be able to help with these. Make sure the flashings are positioned to maintain positive pitch. Make sure also to give some thought to making a flashing which will facilitate changing out the flat roofs later if necessary as your flat roof likely won't last as long as the metal roof. You also could consider a mechanically seamed standing seam roof for the lower pitch roofs.

I have a hip roof the ties into to two flat roofs, one large & one small. My question is how to tie the metal roof into the flats. The larger roof also ties into a hip. I have attached some photos to illustrate.
