I am having standing seam put on my roof and new skylights put in. On the top part of the skylight the you can see the flashing for the skylight. the contractor cut the section so that the metal roof goes approx 6" above the window. there is a visible seam where he then took another piece and tucked it under the ridge vent. I don't think it should look like this. I thought the flashing from the window should be under the roof but then I am not sure how to keep water out. Any advice or pictures of skylights with vertical panels would be great.

Velux offers flashings specifically designed to by used with standing seam roofing.
If things don't look right, I recommend you ask your installer to show you the installation instructions and confirm that the skylights have been installed using the flashing kits.
