I had stacked the roofing for a few months before I waas ready to use it and moisture had stained many of the sheets. Is there a solution that I can use to remove the stain?

You can try going over it with steel wool but it looks like it started rusting; there's nothing that's going to cure that other than coating it.

This looks like zinc oxide and actually rust in some areas. The zinc oxide is mainly an aesthetic thing at this point ... but the rust is a concern that would require coating it.
