During storage of Galvalume roofing panels the tarp was damaged and exposed to the weather. Water laying between panels caused black stains. What can be used to removed these stains or at least reduce the dark stains.

There are several things you can try. As rustyjames said, you should probably also contact your manufacturer.
Using a soft brush or cloth, apply a solution of 1/4 cup laundry detergent per 1 gallon of water. Follow by an adequate rinse of water. Do Not Use a Wire Brush as it can damage the panels.
Some other solutions you can try: (from US Steel)
1 ounce dishwashing liquid per gallon of water
1/4 cup household bleach per gallon of water
1/4 cup household ammonia per gallon of water
DO NOT MIX THESE SOLUTIONS TOGETHER - ESPECIALLY THE BLEACH AND AMMONIA.
Test on a small area (preferably a scrap sheet), then rinse and allow to fully dry before making using it on the rest of the roof.
Again, check with the manufacturer if possible, as unauthorized cleansing agents can in some cases void your warranty.
Despite all of this, the stains still could be permanent
