I am installing a snap lock type standing seam metal roof. All of the instructions I can find always show the valley ending at the eves on both sides of the valley. I have a valley where one side ends on an eve but the other side will need to end overlapping a pan that will continue down the roof and end on an eve lower than the other eve. Like a dormer in the center of a roof where the dormer has an overhang. The valley will have a pan empty into it from up the roof but then would need to dump into the pan going down the roof.
What’s the best way to do this?

What you are describing is what I call a dead valley. It does not run to the eave and therefore the valley trim should transition from under the panels to on top of the panels, where it stops. This creates the need for an end lap in the roof panel where the valley terminates. Please refer to the attached picture for a dead valley with a floating detail. The same thing can be done with a fixed valley which would be through-fastened.
