I will be installing metal roofing over existing comp. shingles. Where the lower roof rakes abut the 2nd story walls there is step flashing under the cedar bevel siding. I can't really flash the new metal without removing the siding and that is not an attractive option. How should I deal with flashing these roofs against the wall?

I would always suggest removing the siding and flashing behind it.
You could make a flashing that goes up the wall and then bends back toward the wall, cut to match to siding contour. And then seal between the two.
