Do manufacturer's or installer normally coat newly coat edges when working with Galvanized Steel Shingels to prevent rust on the newly esposed edges? It seems to me that you should ask for it to be coated with a clear coat since these edges are most likely going to be in valleys of the roof etc exposed to tremendous rain load. What is custom for this practice of coating metal. I know you can minizimize rust by installers cutting with the right tools and that pannels are coated with a zinc alloy on the normal manufactured no-painted edges. But want a fresh cut edge expose the raw steel ad it would have to be coated to prevent rust????

You are correct in that proper cutting, with a shearing action, is important.
If someone wishes to coat the cut edges, that is a very good extra safeguard.
In the field, is it ever actually being done? Rarely if ever.

If you do want cuts edges coated do you ask the installer? Is there some special clear coat that is on the market for this particular application or are you supposed to use the touch-up paint for the shingles? If you don't do this for steel applications will you definetly see rust stains forming early on the roof. Or are the kits they supply for flashings etc good enough to hide those exposed cuts from rain?

Most metal roof systems conceal the vast majority of all field cuts.
Yes, if you wnated to have cut panels be painted, you would need to talk to your contractor about it.
When possible, I would use a quality rust inhibiting paint. If that isn't feasible, use the tough-up supplied with the roofing.
