Attached find the photo of my valley seam. The contractor says its done. All other work I have seen has an approximate 5 inch seam with a finishing piece running the valley. Have they goofed on the cuts (too short)? It looks terrible! Also, do I have to pay the remaining balance up front and then fight them on this?

I am sorry but I really cannot tell enough from this picture. Overall, a wide valley is not unusual and can be beneficial to some degree. Just the same, I cannot tell enough to see exactly how this was done.

I would suggest, though, contacting Fabral direct to ask them about this.
As far as paying or not, that is up to you and perhaps your attorney. However, if you can determine that the valley is not proper, I would consider withholding payment until it is taken care of.

It may not be, but to me it looks like the cuts were not straight and the valley looks like it was on-site made. My Fabral roof has an inverted V in the valley which keeps the water from running down into the valley and up under the other side. This was a standard pre-formed part from Fabral. I found the guy who placed the order for me to be very helpful in picking out all the specialized trim pieces that make the job look great when finished. Oh yeah, it cranked the price up too

Jim B's comments are good.
When a valley is being installed just by lapping the panels into it and sealing them rather than by bending them and locking them into the valley, then a large V rib in the middle is a great idea. Not foolproof by any means but a good idea.
