I obtained the services of my contractor through your website. Very impressed initially, however, he has installed the roof over the old and the workmen indicated they discovered multiple layers we were unaware of. They continued the job and I have waves in parts of the flat areas.. will these even out and was it acceptable to go forward after it was discovered that we had more roof layers than initially believed?

One question would be whether there is a building code in effect in your area and, if so, what it says about going over old roofs.
Other than that, metal roofing's low weight promotes installation over old shingles. However, old shingles that are wavy may "telegraph" through some metal roofs.
I would suggest contacting thr manufacturer of your roofing and even sending them pictures.
